This is very strange and before anyone jumps on the "hack/logger/virus" bandwagon, I've scanned my system very thoroughly.
I'll go through the setup (I've started over for good measure) and the first time I will usually get an error when launching GCP and WoW. Something along the lines of error loading profile for... my three toons. If I exit WoW and GCP, then it works the second time.
I discovered that in C:\GameCommanderPro\Client.GCP_Config, the GameCommanderPro.ini file has this for my path to WoW:
GameProfile C:\GameCommanderPro\Game Support\World of Warcraft.GCPGame
My WoW.exe is on my D: drive (maybe this is not a big deal).
Second, once in the game, I will try out the default keymaps (follow, halt etc...). When I try Follow in a Train (Shift-F IIRC), nothing happens. On my other two toons, I get a message about needing a target, but nothing on my mains.
I have went through and reset the key bindings to default for all three toons and ran WoW with only the GCP addon (i.e. default UI). Same effect, but here is where things get really weird. My keyboard acts like the CTRL key is stuck. If I tap it a few times (well, maybe more than a few), then it goes back to normal.
I found this out when I switched over to Firefox and the ALT-D didn't work and when I type a "W" in the URL box, Firefox closed (like I had hit CTRL-W).
My normal keyboard is a Logitech G-11. I have tried not running the profiler software and even installed a PS/2 keyboard (I got a bunch in my basement :)).

To reiterate, I have scanned for viruses and malware etc...

The startup error sounds like GCP isn't finding your WoW windows the first time. I wonder if it's timing out (does it take a long time to load?)
There was a bug in followintrain, which we fixed in the last release. You will need to re-run the wizard though.
The entry in gameprofile is just the default. Check your .ini file to see where GCP thinks your real installation is. I think you'll find that is OK.
The control thing sounds like a stuck key problem. We have noticed the odd problem when switching in/out of pass through or broadcast mode, but it is normally resolved by pressing and releasing all the modifiers at once.
